The pace bowler experienced discomfort in his hamstring post-delivery that he bowled during the morning session.
The England team indicated Atkinson reported "discomfort" and was to take time off the field for further assessment "in the coming hours".
The final Test of the tour at the SCG begins on Sunday, 4 January.
The English side has previously lost fast bowlers Mark Wood with a knee problem and Jofra Archer to a side strain on this Ashes tour.
Matthew Fisher was called up as cover for Wood.
His form was underwhelming early in the series, taking just three wickets.
He was omitted from the previous Test, then recalled for the Melbourne Test as Archer's replacement.
Atkinson performed better in the fourth Test, bagging two scalps in Australia's first innings, then making 28 with the bat being one of only three teammates who passed ten runs.
